Am closing in part of an aluminum stock trailer with a 8 inch wide
strip of plexiglas. Is there anything better than silicone to use to to
seal where the plexiglass panel meets the aluminum?

Yea, A better grade of silicone. There are wide differences in
silicone formulas.
